It's more likely that a problem with the second drive has caused it to
disappear and has also caused it to interfere with the first drive.
You access BIOS setup by pressing a magic key such as DEL or ESC when the
memory count is ticking over after initial power-up. The key to press should
be displayed on-screen (perhaps across the bottom of the display) during the
memory check.

I am thinking about just running the reinstall disk
supplied with the computer. Do you think there is a chance
this will solve all the problems? If I run the install will
this have any effect on the second drive, as far as seeing
the drive?

If an installed version of Windows fails to see a second hard drive then it
is unlikely that the Windows installation procedure will see it. You need
to confirm that the drive is properly recognised in BIOS setup in order to
determine what's needed to get Windows to recognise it.
