I had a new hard disc put in and a few days later on boot
up, got a black screen with a scrolling message, file
allocation bad drive C.

Scandisc (thorough) found nothing. Neither did SFC.

How significant is the message? The computer has been fine
since. Do I need to reload my software asap or can I adopt
a wait and see approach?

Otherwise enjoying windows 98se.

If Scandisk now reports the file system as OK then you can assume that the
message was a one-time problem, perhaps due to the disk being a bit slower
to start up than usual.

If it continues, intermittently, then works again maybe try putting a delay
at bootup like counting down the RAM more than once or similar.  Perhaps
check the ide ribbon cable for seating on both ends or get a new 80 wire
version.
