Have you extracted the setup files from the download file? AFAIK W98SE is
only available on MSDN as an ISO image, to be written to CD.
Or perhaps you have downloaded the update. If so, run the setup command
from within Windows.

I extracted the download file with an iso extract utility and I already created the CD.
I cannot run setup from within window because the hard drive is now formatted and nothing left on it but DOS.
I'm using the startup disk created when the old version of window 98 was installed.
its the same disk I used to format the hard drive and recreate the partition.
I can see the drive E:(cd rom) and list all its content with the command "DIR",
but I cannot run SETUP nor changing directory inside this cd, I always get the error:
"bad command ..file name..."

Exactly what did you download ? Are you quite sure it was a full version of
W98?
What is the name of the subdirectory on the CD you created, and exactly what
command are you using to change to that subdirectory?
If the subdirectory was called Win98 then your commands would be:
E:
CD Win98
Setup.
