programs that I add to my computer later, as time goes on?

For functional purposes, you do not need to put custom
icons into a compiled app file. Just create them to icon
specifications, name them wiith filetype ICO, keep them
in a folder /Icons, and when you browse to that folder in
/ Properties each icon will display correctly.

Please forgive me. Chalk it up to my ADHD, I guess. How do you "create
them to icon specifications"? I understand about the filetype ICO, but what
do you mean by "keep them in a folder /Icons"? Do you mean in a folder
named "Icons"?
Why do the website specific icons that download when you first save a group
in Favorites or download from it sometimes disappear and are replaced by
that e icon?

Those "Favicons" were d/l to a temporary internet folder and are dumped
when you clean it out (you should) or it reaches the maximum capacity
you set for it. You can keep them by moving them to another home;
however, after you do that, the favorite shortcut will change to the "e"
unless you point it to the icon's new home.

I do that, but some of them change back even after I do that. Is there
another thing I should do to prevent this?

By "extracting" the icon with an app similar to the ones I mentioned and
stashing them in a folder or an icon library.
The advantage to an icon library is that the entire contents is
essentially one big file. If you store them as individual icons, each
one will use a minimum of 4096 of disc space - probably more (up to
32,767)depending on your system and the size of the drive on which you
store them - even though the icon itself is only a few hundred bytes.
