You virus scanner probably deleted a virus that was using the name rundll32.exe...there is also a Windows file with that name, but they are probably in different locations on your drive.
What error messages are you getting, and when?
What are you doing when you get them?

RunDLL32.exe hasn't been updated (on my system) since the original
Win98SE one, so you should be able to extact a new copy of it from the
cabinett-files on the Win98SE CD.
To do this you use the System File Checker (SFC.exe) program.

Not enough info--what exactly happened when you tried to replace the file?
Did you reboot before looking to see if it had been replaced?

Run "sfc" again and select "Extract one file...". Type in
"RUNDLL32.EXE" and click "Start". You may be
prompted for your Windows 98 CD.
