Problem while Using Service Pack

I Stopped during the process of Installation of Service Pack and Finally It
removed the name of System32 into ServicePackFiles now the problem is how to
turn it back, some softwares will not run if they cannot find system32

Is there a solution which can be used as a secured process, so that I will
not loose the data.
